This sounds like an /etc/X11/XF86Config problem.

??? Command line? You mean the virtual consoles on Atl-F1 through -F6?

Install programs use the dullest VGA/SVGA settings so that your card is
guaranteed to work. Once the install is done, you're using the settings
in XF86Config.

Does KDM have this problem?

I've not actually used any GUI app to configure X, but KDE's X app
wasn't that bad. However, Linux and XFree86 have a current problem: the
X server is far more capable than most of the current X config apps.

You should note that Mandrake usually installs pretty well, but Debian's
X configuration should be done by hand, unless some new apps have
arisen.

Generally, I would read through XF86Config. Make sure that Section
"ServerLayout" has a sane Screen component. Also check your monitor
settings in Section "Screen". Make sure they match your monitor exactly.

Also try commenting out any Modelines. X doesn't need them anymore,
generally.
