I use Evolution and to delete I click the little trash can marked
delete.  My deleted messages are then hidden in the original folder and
visible in the trash folder until I close and reopen Evolution when all
deleted messages are expunged.  The hidden option is in View and the
expunge option is in Tools > Settings > Mail Preferences > General tab
