This sounds like a good time to plug "grub". With grub, you don't have
to run any program to rewrite the boot sector after changing kernels.
Plus you can make parameter changes on the fly at the boot prompt, or
even boot kernels or partitions that aren't in the grub config file.
And with grub on a floppy, you can boot any kernel on any hard drive in
case your boot sector gets lost somehow. I'll never go back to lilo!!!

If your chroot trick doesn't work, you can always make a grub floppy,
boot the floppy and type grub commands to boot your hard drive.
